I'm trying to do perspective correction on a photo of a building, and I'm pretty sure the horizontal and vertical lines are OK. I have the same problem wiht other projects as well. For example, I was able to make a panorama by loading the images, assigning points and going to the stitcher right away. Ok, so it might be something in Hugin instead of something I'm doing wrong.
