Have you tried to align them after they are finished? Don't know if this is the best option, but I did it in this case here:
http://wp.me/p1AGa0-ih The second picture was taken more than one year after the other and I aligned the two equirectangular at the end. I did it manually into hugin, but it is probably an easy task to automate.
