I have found a script that invokes various programs to do a stitch. I wrote to the script to test command line stitching of scanned images. If you are working in Linux you may be able adapt it to suit your particular problem, but it will require a bit of modification. Somewhere there is a list of the projections, and their associated code number, but can't find it at the moment.
Hopefully some kind soul will point to where that info can be found.
