I generally try to use a blend of tonemapped HDR outputs and the Fused Exposure outputs, but if they're this radically different, that's impossible. Is there a way to fix this? Is there a way to "fix" the stiching mask, or whatever is used? I'm really in the dark about this.

Further to your question, I think fusion etc is best done with exposure bracketed shots, i.e using exposure stacks. Each stack will probably be nearly perfectly aligned if shot using tripod. If shot handheld they can be perfectly aligned using align_image_stack then aligned and stitched in hugin.
