I'm into hydrogen since 2 years now, and i don't know anything about a change in the hydrogen song file structure (after 0.9.3). Our subversion repository holds the code from 0.9.3 upwards, and even the first revision has no "sequence" tag. So i must admit that i can't give you any advice here, i suppose the chance happened before..
