This daybreak the problem was fixed. The HD failure on the primary SE occurred during the daily mirror process to the alternate SE. This caused an incomplete data mirror to the alternate that prevent the boot completion on the alternate (that occurs when the SE assume its primary role).
After the hardware fix the primary SE was reinstalled from the original code and upgraded using the backup from HMC (that has all the microcode update and user data). The alternate SE was reinstalled also and after that all the communications where reestablished normally.
