Are they 1024 byte records? If so, then FTP probably wrote the first 1020 bytes to the first record. The remaining 4 bytes of the first source record would have become the first four bytes of the second record followed by the first 1016 bytes of the second source record.... I would probably try to FTP the bad data sets to FB1024 data sets and see if that fixes it.
