Not quite: As you've seen, it IS possible to change thresholds while PerfKit is up and running. The problem is that these NEW thresholds will be applied only to users that logon AFTER setting them, but not to the users that were already logged on and got other thresholds assigned previously. So yes, to have different thresholds applied for EXISTING users during the next shift, you'll have to recycle PerfKit. You'll have to ask IBM if you want this behaviour to be changed ...
