Sounds like a weird problem ;-)
Can you try a complete new install. Maybe some old things hangs in the
codebase.
The logfolder is created through install:
Makefile.in:
install-log:
$(INSTALL) -m 755 $(INSTALL_OPTS_WEB) -d $(LOGDIR)
with the web user permissions.
