I think i understood your problem..If i am not wrong i faced a problem when
i had linux on my computer and i wanted to install windows (only to play
NFS).  the windows is not able to read the harddisk with linux installed on
it

Now the solution
Boot from linux cd/dvd take up a shell and remove the hard disk partitions
which u want to remove and install windows on
U can remove the partitions with (FDISK /DEV/SDA or /DEV/HDA ...then d will
ask u which partition to delete then u give the required no and its done )

Now  u can install windows..
