Sorry for starting a new thread (I had deleted the earlier posts), and apologies for having sent out an incomplete post last time. This is Dr. Shouribrata Chatterjee's complete solutions - it seems to work for me. What I missed out the last time was the `Ignored Hosts' tab, without which his solution will not work.
Here goes -

First, set the browser preferences, as mentioned in the CSC page
http://www.cc.iitd.ac.in/cgi-bin/proxy.category
Then, try to go to any site: it will point you to a proxy login
page, where it will have a line:
For non-browser Applications (Proxy_Name: proxyzz.iitd.ernet.in
Proxy_IP: 10.10.78.zz Proxy_port: xxxx)
This gives a clue to the configuration.
Now, go to:

System->Preferences->Network Proxy
The Tab for Proxy Configuration->
Manual proxy configuration
Use the same proxy for all protocols
10.10.78.zz, Port: xxxx
The Tab for Ignored Hosts->
localhost
127.0.0.0/8
*.local
proxy81.iitd.ernet.in
192.168.0.1/10
*.iitd.ernet.in
*.iitd.ac.in

Apply Sytem-Wide
This will ask for the root password twice.

Now, go to the browser, and again in the browser preferences:
Point it to use the system network proxy

For non-browser applications? wget, apt-get and perhaps a few more:
Set a environment variable
in tcsh: setenv http_proxy 10.10.78.zz:xxxx
in bash: set http_proxy=10.10.78.zz:xxxx
