when i play a music file for the first 3-4 seconds, the audio is not
at all clear. And after that it stabilises. Even the fedora's start up
tone has this problem.


This could be due to Pulseaudio's "glitch-free audio" feature taking up too much CPU time. I had the same problem and this fixed it:

Also, if you still find that the CPU usage shoots up when playing sounds, try adding the following line to /etc/pulse/daemon.conf

resample-method = speex-float-0

This will result in a lower CPU usage an hopefully skip-free audio at the cost of sound quality.
