Yes. Permissions under 10.4.3 are different (simply because there are some things in each system that aren't in the other). One should only do this if you can't otherwise boot the 10.3.9 disk. If you can then run Disk Utility on it to do the repair. A 10.3.x CD or DVD would be better though. Either way once the 10.3.9 disk can boot you should run permissions repair on that disk using the Disk Utility on that disk.
