I googled 'keynote file wrong format message' and got people with same problem:

Did you change your dock icon to '09 version

Another issue with Keynote '09 is that you can't output to Flash, unlike '08 version.
I keep both '08 and '09 on board

Have you installed a newer version of Keynote? Also, is the extension correct?
