Hi Michael,
concerning your question
> Is there a way to save overlays and restore them if they get deleted?
In a macro, there is
- Overlay.copy
Copies the overlay on the current image to the overlay clipboard.
- Overlay.paste
Copies the overlay on the overlay clipboard to the current image.
The overlay clipboard is available only in macros, not via the GUI.
(Of course, in Java or JavaScript, one can keep a copy of the overlay in
a variable.)
Nevertheless, I agree that it would be nicer to have Orthogonal_Views
save the current overlay and restore it when finished.

All overlays are deleted when we run orthogonal views, either from the
GUI or using run("Orthogonal Views");
This is a problem because we mark features and all the markings get
erased.
Before we write a macro to either keep track of overlays as ROIs in the
ROI Manager or save an image and restore it after each run of orthogonal
views, we were wondering if there is an easier way to do this.
Thank you.
