That's how IMail works with IP-less virtual domains... the primary domain's login page is displayed until a successful (or unsuccessful) login to a virtual, at which time the virtual's custom templates (if present) are used.
 
Our next version of templates have a Javascript workaround to this issue... until then, make your primary domain's login page rather generic, so your virtual customers won't even realize they're on the wrong domain. Either that or give all your virtual domains their own IP number.

I am having a different sort of Web folder template problems. The problem is getting the correct web directory to display. I am trying to create a unique template for a few domains.
 
Imail directory
   |___ Web    <-- Contains the default HKSI template
   |___ Domain1 <-- uses the default web template
   |___ Domain2 <- Is wanting a customized web interface
            |___Web  <-- Will not pull in this web folder...still defaults to the main HKSI Web in the IMAIL folder
 
They are virtual domains and all are having the same problem. If i insert a Web Folder into domain1 then domain2 begins using domain1s Web files and not the default IMAIL Web folder.
 
Nit sure if this is a config problem or not but right now I am trying several different ways and none seem to be taking affect.
