What if I go directly and modify the cookies for the program. I have to do
that anyways because I use single sign on for my site, and I want to change
the cookies for the program to use mine.

So with heavy modifications. Will I be able to make the classic template
work with YGM?

Yes, for now. The KWM templates are modified on several pages to accomodate
the special cookies and lookups.

putting the script on every single page of 30+ page website that is accessed
heavily by its users?

Shouldn't be a big deal... the backend form submission that happens between
your webserver and the IMail server is very small and quick, and happens at
LAN speed (assuming you've installed YGI on a webserver on the same LAN).
Then, there is very little code actually going to the end user's browser. I
think in some cases it will actually reduce the load on the IMail server,
since users won't log in and pull down the big pages and the frameset as
often, since they can check for new msgs and send messages without opening
it all up.
