Ok I see what you mean - when I go to users all users are listed without any
subdirectories.
I can't find any properties where I can change that now - do I need to
recreate the domains under localhost and recreate the users and specify
different sub diretories or if I can change the configuration without
reconfiguring, where do I do that?

This is a "user issue" :), you've specified the same root directory for
both domains. Just go into the configs and give each domains their own dir
..
