In frustration, I've done some searching and have found a way to get very useful debugging information that I want to pass along to others on this list If you are running Microsoft Outlook 2002 (please, no flames about active registration, etc.), there is an advanced command that turns on logging that generates an ascii log file for all email protocol transactions. It provides an excellent client/server trace of everything happening between the email client and the server. I've generated one for the "missing message" problem and have forwarded to Ipswitch as part of my open bug report/trouble ticket and suggest that everyone else that has Outlook 2002 and this bug do the same. Maybe this will provide the data that allows Ipswitch to track this problem down and see what is going on.
