When I found that my Win2k FTP server had been hacked. I went through the same thing you are now.
Find a utility called rm.exe. This will remove the folders, but you have to remember to fix the permissions on the errant folders so the Admin can affect them. The utility may be on the Resource CD but may also be found out on the 'Net.
