The ">" prefix only applies when replying to a text-formatted email. Rich-Text (HTML)-formatted emails will have that vertical bar on the left side. There is no "fix" I'm aware of, other than changing the format to Text and manually inserting the "> " (greater-than & space) before every line. Sorry.
