Does the sieve vacation module use the duplicate delivery database to
track which email addresses it has already responded to?

Yes.

By default I create vacation messages for my users through a web interface and it sets the vacation history to 7 days. However, I am currently pruning my duplicate delivery database every day (-E 1).

Should I only prune entries older than 7 days? This is a fairly active
email system (35000 accounts), so I don't want to let the duplicate
delivery database get too large.

This isn't a problem, since the vacation entries are post-dated by X days, so pruning older entries will never touch the vacation ones.
