Currently, there are no major differences between both trunks, since
Emacs CVS is in a feature freeze, which also applies to Gnus, and both
trunks are synced regularly.

It's just Gnus v5.13. :-)

No Gnus is the version in Gnus CVS, but currently you wouldn't gain
anything by using that. Just keep using the one bundled with Emacs
23. When Emacs 23 is released, you can still switch to Gnus CVS if you
want to keep track of new features (and new bugs, of course).
