No I doubt that differential flash will be able to use flash-archive as a source for comparison any time soon. I think you may use nfs disc, but so far it is implemented the way that directory structure need to be present.
You may use selection to minimize image to compare if you sure that some big parts of system was not updated. Differentia flash works in the scope defined by selection so you may say that looks only at /usr or something, of course in this case you may need to switch off integrity control.
