Placing a script in the Tools directory works fine for all kinds of scripts. 

In InterMapper 5.3, there is a new <tool> section that contains the source code 
of a "companion script" that is contained in the probe file itself. When 
InterMapper encounters a companion script in a probe file, it saves the script 
file to a separate directory in the Tools directory and then executes it.
