I have tested it against InterMapper 5.4.3, and it appears the probe
trap value does not overwrite the non-trap probe value.
The probe value I am looking at is configure as follows in
<snmp-device-variables/>
entPhySensorValue, 1.3.6.1.2.1.99.1.1.1.4.${Virtual
Port}, DEFAULT, "Sensor Value"
I have double check the event log and I am sure the VB is sent as part
of the probe. I have capture the event log entry and pasted it below
(not the relevant VB is the last entry):

Please note ${Virtual Port} is configured as "2" in the Probe settings.

I believe the second trap variable is unnecessary. It should cause an
error because it has the same variable name 'value'. Ordinary
"non-trap" probe variables are updated by traps. The following should do
what you want:
<snmp-device-variables>
value, 1.3.1.1.4.5.${index}, DEFAULT
</snmp-device-variables>
Please let me know if this doesn't work.
