InterMapper will always replace the .zip file, to make sure that it always has at least one good version of the files.
You control whether InterMapper displays the built-in version of the files or your modified version by incrementing the version number in the file, indicated by "#version". To make sure you are modifying the most recent version of the web files and also incrementing the version number to a high enough value, expand the zip file to get the most recent version of the files, then modify them and increment the version number in any file you've modified.
