  You should follow current FreeBSD kernel building instructions (as
recommended for several years in FreeBSD docs.) In /usr/src,

1) make buildworld
2) make buildkernel (optionally w/ KERNCONF=YOURKERNELSPEC)
3) make installkernel (optionally w/ KERNCONF=YOURKERNELSPEC)
4) reboot to single-user mode
5) make installworld

  This procedure should consistently work.

  As it is, it does not sound like you are succeeding in installing a
new kernel, hence your kernel has the old IPF and everything is out of
whack.
