PDFPen & Eaglefiler as archive (great AppleScript support, too) This is my workflow:
I use an HP 1415vfx multi-purpose printer/scanner and use it to scan big sheets to my dropbox. Smaller sheets are scanned with 'Scanner Pro' and synched to Dropbox as well. Then I run an AppleScript, which opens the files in PDFpen and does OCR over the page. After that it imports the files to EagleFiler and auto-tags the documents depending on their (now recognized) content (e.g. PayPal, invoice, telephone, gas, etc...). Since Eaglefiler leaves the documents alone and adds meta-tags to it's own database, I can sync the files to my iPad without problems (or auto-link the files to Filemaker, Bento or a simple AJAX table).
