On Mobile Safari it appears to have a "per URL" permission retention / timeout gimmick. By that I mean that each particular web page will ask for geolocation permission approximately once per day no matter how many times you start or stop the browser or page.
Multiple pages hosted on the same server have their own permissions, so each will ask the question. The pages that I tested have the manifest disabled, and changing the content of the page does not force it to ask the permission question again. I am not sure whether the implementation is a strict timer or whether it is an "everybody expires at midnight" kind of thing. Note that if this were not iPhoneWebDev I would mention that wrapping your application into a native, downloadable App will cause the permission question to be asked once after installation and retained, apparently forever. But I do not mention that since it would be off topic to discuss native Apps. Hope this helps ease the pain a little.
