counts buffered inputs, while `numOfActiveInputRuns` counts logical runs; an

Review Comment:
   Per-tool latency is a fundamental metric, so I'd prefer to measure each call 
accurately rather than redefine it as batch latency. I've updated Java and 
Python in 
[7c3abde6](https://github.com/apache/flink-agents/commit/7c3abde69c07ad437208c62a425180831d5dfed1)
 to capture per-call lifecycle timestamps and use them for Tool, Skill, and MCP 
latency metrics. Could you please take another look at this implementation?
