After calling {{shutdownMiniCluster()}} I see my logs littered with entries 
like:

I tried various versions of HBase and Zookeeper but I hit this problem 
regardless. 

You can replicate easily with a test that does:

HBaseTestingUtility utility = new HBaseTestingUtility();
utility.startMiniCluster(1);
utility.shutdownMiniCluster();
Thread.sleep(30000);
