parents in modules are not always correctly updated

I have the following (in plugin/src/test/projects/deep-inheritence-test)
project:
root->a->b where b's parent is a and a's parent is root.
After generating the project, the group id for all projects is changed, but b
still has a reference to the a parent from the original project. It wasn't
changed.
