The issue comes from the anti-duplicates ID :                 

String depId = dep.getGroupId() + ":" + dep.getArtifactId() + ":" + 
dep.getClassifier() + ":" + dep.getVersion();

For dependencies referenced as eclipse project, the same ID must be generated 
for any classifier / version.


Also applied the anti-duplicate principle to .project writer.
