FWIW, I know that the plugin offers an {{excludes}} configuration element. (At
least, its documented on
[http://maven.apache.org/plugins/maven-jxr-plugin/examples/include-exclude.html],
although the goals' documentation doesn't mention it.)
At any rate, using {{excludes}} wouldn't help when additional source folders
are present (but see [http://jira.codehaus.org/browse/JXR-78]) -- at least, it
isn't clear how {{excludes}} would interact with *multiple* source folders...
