We just had this issue happen in our cluster. When we discussed this same 
problem internally, we had come up with having a setting that would not let 
NiFi start without a flow.xml. Either the flow has to exist locally, or it must 
be provided by the cluster.  Feels like a similar solution, though different in 
the details.
