Sorry, in fact the warning in the dynamic PDF is just a pop-up message
(using javascript) that tells some messages to the user about the form he
is going to fill in. I can't modify this dynamic PDF and I haven't
generated it. I have to flatten this PDF that I found - let's say -
somewhere.
So the javascript alert message have to be in the dynamic PDF but not in
the static PDF (after the step of flatenning).
Hope I made myself more understandable.

What kind of warning? Why is that warning coming up?
I think you need to understand what is going on, and why - before
you just arbitrarily remove warning messages...
