There isn't much you can do about it w/o doing some low level stuff inside of iText to support overprint control _OR_ provide better colorspace support in your own application.

you can verify that this is the problem by enabling "Overprint Preview" in your copy of Acrobat and then viewing the file. (I always keep mine turned on for this reason!)
