Does "reader.SelectPages()" retain the Layers on a page? 

Can I add new graphics to an existing Layer?

Indeed, that's a third option; however in this case, you certainly lose
all interactive features that are in the page. It all depends on what
you expect from the result. If you only need one page without the
bookmarks and annotations, this is a good alternative too.
