I found out that the problem is solved by an update to Acrobat Reader 7.0.7.
That's not an explanation but at least some kind of solution.

If you were using a really old Reader version before,
that would be the explanation: maybe FDF was not
supported yet in that version; or maybe there was
something in the PDF that wasn't supported.
