Printing(and displaying) PDFs using PDFBox is not fully implemented at this time and as such YMMV with certain PDF documents.
It is not really a case of PDF tools not meshing; it's a case of the PDF specification is large and many PDF tools only implement portions. Both iText and PDFBox are open source and depend on help from the community; if a bug or feature is a priority then it is possible to submit a patch.
