Why not generate the PDF straight away?
Why first take a lossy format like HTML
and then make a PDF?

Never seen this behavior before.
Also iText isn't that good in converting
HTML to PDF. I repeat: you will get much
better results if you let BIRT create the
PDF. They use a completely different approach
(all text is added at absolute positions).
