You didn't mention the type of annotations, but if you're question is about the 
use of Widget Annotations (See Section 15.2 in the book), iText supports FDF 
via 
the class FdfReader, e.g., 

            FdfReader fdfreader = new FdfReader("my_fdf.fdf");
            AcroFields form = stamp.getAcroFields();
            form.setFields(fdf);

and it supports XFDF via the class XfdfReader, e.g., 

            XfdfReader xfdfreader = new XfdfReader("my_xfdf.xfdf");
            AcroFields form = stamp.getAcroFields();
            form.setFields(xfdfreader);
