Hi,
Printers that support duplex printing, can handle this. If you send
files as separate print jobs and you want it to be printed on both
sides, printers that support duplex printing, automatically print a
blank page.
If you want to print on both sides of the page manually, you should
first print even pages, and then odd pages. In this way you will have
no problem with blank pages, as the output will contain that output
page.

Please see this quote from Adobe Reader 8 manual:
"To print booklets, your printer must support either automatic or
manual duplex printing (printing on both sides of the paper). Manual
duplex printing requires two separate printing passes: one to print
the front side, and another to print the back side. To find out
whether your printer supports duplex printing, check the printer
manual, contact the printer manufacturer, or click the Properties
button in the Print dialog box and look for options that mention
two-sided or duplex printing."

So, I think you should solve this problem in the application that
shows pdfs and prints them. If it's a custom application, it can use
the printer's duplex printing feature. See this:

Generating two seperate PDFs is also a quick fix for this problem.
