Let me try and understand the question.

You have an existing PDF with (at least) two annotations: a popup 
annotation and a text annotation.
The text annotation is the parent of the popup annotation.
The popup annotation is referred to as popup of the text annotation.

Now you want to change the text shown by the text annotation.
Yes, that's possible. Read chapter 13 to find out how to do low-level 
manipulation of PDF objects.
