and am using that to merge two Annotated PDF documents. But once after
merging the links are breaking.
So you too the WRONG example from the net.
The one of which the documentation explicitly tells you it removes all
interactivity from the document.

added/modified to retain the Annotation links after merging.
You need to read the OFFICIAL documentation, or browse the archives of
the mailing-list because this question has been answered OVER and OVER
and OVER again.
I know what you'll say in your defense: "I'm a newbie", "this is the
first time I'm using iText", "I didn't know where to find the
documentation",... But that really isn't a valid excuse.
In spite of the fact that you don't really deserve an answer, here we go
once again:
- go to http://affiliate.manning.com/idevaffiliate.php?id=223_212
- there's a column named "Downloads" under "Resources",
- Download "Sample chapter 6",
- Read that chapter, especially the part about PdfCopy (there's also a
handy summary at the end).
Once you've solved your problem, please ask your employer, boss,
customer to buy a license for using iText so that we can continue hiring
people to answer the same question over and over and over again.
