A flattened PDF is like digital paper, so you could rephrase your question as: "Is there any way to allow a scroll bar in the text box of a document printed on paper (the kind that is made of dead trees or rags)?" The answer is: of course not! However, if you read p260-264 of "iText in Action — Second Edition", you see that you could solve this problem by using a smaller font when the text doesn't fit.
