I was having this problem too. The only solution I have found is to use VideoReDo, http://videoredo.com . This software has a "QuickStream Fix" function that corrects all the Audio/Video sync issues. Once this is run any other editing program can mux/demux. Too bad they don't have a Linux version... Bang for the buck though VideoReDo is worth every penny.
