I have the same problem with the search, though on Windows 7 x64. I also 
get an IllegalStateException in the Error Console. The search problem 
and IllegalStateException occur with both the 32- & 64-bit versions of 
Java 1.7.0-b147 and for both JabRef 2.6 & 2.7. It does not occur with 
either JabRef version when using 32- or 64-bit Java 1.6.0_27-b07.

It seems to be a problem with Java 7. There is a bug report for it already:

My solution is to use Java 6 for the time being.
