I hope, I did not overlook any existing functionality in JabRef. The development version of JabRef (master branch, 2.10dev snapshot available at http://ge.tt/9Idc446) supports the command line option "--importToOpen something.bib". This causes the given database to be appended to the currently opened file. If JabRef is started from scratch, the last opened tabs are restored and the last focuses tab should ;) be used for appending the entries. Please be aware that only the entries themselves are imported. No JabRef special metadata fields nor custom entry types are imported. HTH.
